This exact thing happened twice to me today, so I'm curious. Once it was against a 40/20 and once a 19/13.
1. CO opens, I 3-bet from the SB with AK once and AQ once, and the flop comes 678 rainbow. Do I CB this most of the time?

It depends. A lot of people won't call 3bets with hands like AQ, AJ, KQ etc so against these players it seems like a check/fold.
People just play so vastly differently in 3bet pots from one another that it's impossible to say without knowing the play. Stats are of little to no help in this scenario.

Yeah, I think if you're going to 3-bet, you should almost always CB.
I would seriously question routinely 3-betting even AK, and moreso AQ, in FR, however. With a read, ok, but I wouldn't make a habit of it. I mean, particularly with AQ, you dominate absolutely nothing that a re-raiser should have, and you really should have very little fold equity against a re-raiser.
