Yep, pot it. If the stacks are deep and he comes over the top then you can be pretty sure he has a set, and then you may want to call, in order to save yourself money in case the turn pairs the board.
Also, if the board is two tone and I don't have the flush draw, I prefer not to get all the money in on the flop because if I miss my draw then I might still steal the pot by representing the other draw...
