do you have it set up to move the processed files? If you have that you can move the files manually to the location that you move the processed files to anyway.
If not set up PT to move the processed files to a folder of your choice through AutoImport Hand Histories Set up window ->Press OK-> tick the box for "Move processed files to the following folder..." and choose a folder.
