If this was NL, how much was your flop bet? And her raise/ your re-raise?
How short was the short stack? Could you have made the money by waiting for the SS to bust out first?

Well, I was hoping to play the hand a little cheaper and wait out the short stack. But, it got way more out of hand than I thought it would.

I guess my main question is if I should have done what I did, or tried to wait out the shorty.

You mean fold top twopair HU in a four handed game with 6b's in the stack? Sure.

1. Quit the miniraises immediatly
2. Be happy when you get the money in as a huge favorite
3. Suck it up when you lose and stop focusing on results

"the favorite" was the favorite---off you go child, and hope to hell you get more exact same situations...

There's your error. The right play, given the size of your stack, is ALL-IN over the top. Yes, she will likely call with AA, but you are the favorite here with your 2-pair. She's drawing to 5 outs, which only make it about 20% of the time by the river.

Another move I do in this situation... since you really don't have that many chips, about 6x BB, just push all-in with any two after the SB limps. Yes, here you would get screwed, but more often than not, SB will just fold whatever trash he wanted to play for cheap, and you would pick up a sizeable pot to help you survive a little longer.
