Everyone's reply seemed to assume that he bet because he was worried about giving a free card. He bet the flop because he wanted to win a big pot and the best way to do that is to get some money in on the flop. If you think your opponent has an overpair here, then a flop bet might be OK (though I think the preflop re-raise might have scared 99-QQ?).
That said, I think checking is best. Let them catch something or give them a chance to bluff at it.
Yesterday I had the same hand, flopped quads with 1010 on the button. I checked flop, min bet turn. My opponent had K5s and hit a backdoor flush. He check raised me all-in on the river!
